I just switched web hosts and had to do a fresh install of s9y, and am getting an email notification for every new comment and trackback hitting the site. I need to turn this feature off as it's making my inbox unusable, but I cannot find where in the settings to do this and it was long enough ago that I can't remember how I configured the previous install.

Have a look in the personal settings of your user. There are options for trackbacks and comment notifications there.

Do you get that many valid comments and trackbacks? If mist of it is spam have a look at the spamblock settings, they could cut down on the amount of notifications. Spamblock_bee especially.
