I have a day before pre-release beta running here (*), which does & did not do anything like this. I can't really imagine, what change might have produced this, except an update, which did not run through properly. (Or a PHP version thing breaking on one of our tweaks for PHP 5.5 compat.)
How did you update? (Serendipity Autoupdate, wget/copy, or by FTP?) If the latter, please first check to upload the plugins/ dir (or better the full release) again with a forced overwrite and binary or auto mode (FTP).
If that does not help, we need to know which S9y version was updated, which plugins you use and have you to investigate, where a "possible" plugin breaks your list. This can be done by looking into your servers
access.log and
error.log and by checking the
html-source of the backend plugin management page (mask tokens and hash sums!).
And at last, may better move into another thread, if it is nothing fundamental to all updaters.
(*) And did update to release state without problems.
