We should probably check all plugins which use JS right now for compatibility with jQuery. I know, for example, that including jQuery will break the current lightbox plugin -- we should probably substitute it with jQuery lightbox alternatives. Happy to help here, although I'll need someone to assist me with the plugin's php logic.

Not sure whether it's worth substituting any JS code used by core and plugins with jQuery alternatives, though.

No. But I also don't see why you have jQuery. If it's the version provided by the S9y plugin and required by another plugin, it might be using the jQuery compatibility mode. I used to use jQuery (not provided by the plugin, not in compatibility mode) on my defunct blog, and the standard S9y lightbox didn't work any longer.
