Hi! Why did you try to upgrade s9y manually? What did you do? This should never be required. Did you read the FAQ on upgrading and how to revert when an upgrade failed with $serendipty['versionInstalled']= Backing up files can be done via FTP, by copying the whole serendipity directory...
